I really like everyone's idea od who this mystery killer is. Every theory is right and they are wrong also. The killer of Kaito will be revealed sometime done the road BUT everyone would wonder why him/her? They will begin to theorize the motive and all. But this is what I think happened.
First, we know now that Molly's "Nightmare Man" is Matt's father. He has power to get into people's head like Matt. But what we don't know is how much of this power his dad really has. I guess is that he has the power to control that individual's will. This can be proven by the Angela's attack at the police station. The officer had said that the injuries Angela sustained was self-inflicted. Therefore, they believe Angela is Kaito's killer. I think Matt's father made her do this. Remember what Angela told Matt initially. "Get out of my head!"
With this theory in mind, Matt's fahter could have controlled someone to kill Kaito. This could be West. It could be Nathan. It could be Kensei. This also can explain Linderman's death. I mean why would DL kill Linderman by sticking his hand in his head? He could have just grab his heart or something.
Another explanation of death involves Charles. His death was result of what? Unexplained. Just that one day he was OK then suddenly comma. My theory is that Matt's fahter got into Charles head for some unknown reason and messed him up real good. The result is comma and eventual dead. Does this begin to look familiar? Molly was a healthy girl after Mohinder help her. Now, she is stressed, weak and as of last episode in a "comma"?
Like what the director and write had seaid, this volume is a part murder/mystery. They are not going to reveal the true motive/killer until the very end.
What do you guys think?

yeah i think we all prety much know the killer must be mat's dad because i mean... well he is called the "NIGHTMARE MAN" so that might be a give away... pluss he hurt molly somehow just though he mind and he could have also done that to angela tooo!!!!!!!!! it might not have been a invisible person after all!

What could it possibly have to do with Linderman's death and DL? Did it matter how DL killed him? He was saving his sons life and trying to rid their lives of Linderman's control.

If you were going to get rid of person, would you take his heart out? I mean, why did DL go after Linderman's brain? That is very odd choice.

Not if the person has the power to heal, the only place a SG can be killed is the brain.
For DL to succeed in Killing Linderman he had the kill the brain.
Linderman would have just healed himself if DL had done anything else.

Well Honestly Noone said Linderman could heal himself and DL didnt know Lindermans Power. I personally think it was just an act of aggression that he went after the head nothing more to it. also I dont beleive the Nightmare man to be Matt's dad Molly could be Mislead. If he is It definately wasnt him on the rooftop. And Kaito recognized the Killer. So maybe limits who it could have been. But I like the mind control theory.

You're right about Linderman. Seems he could not heal himself. I mean Claire can heal herself but noone else, so why would he have both powers? I think he got it in the brain because it just looked the coolest on screen.
Maybe when Matt showed Molly the picture she didn't look closely at the one he was pointing out, and she thought it was someone else in the picture instead. I still think it was Matt's dad though.

This is pretty much the track my brain was following. It helped explain why "Angela" attacked herself in the police station. It also may help explain why Nathan keeps seeing a mirror image of himself as a monster. They've made it a point to say that Nathan is now a drunk, so his mind would be easier to control. Not that it didn't appear easy to control while he was running for office.

And it also explains to me why Kaito was "surprised" the killer was the person on the rooftop, who could have been anyone if they were asleep or otherwise incapacitated.

I am starting to believe that the killer is probably Kensei. Nathan is my second choice.
Criteria for selection:
Whoever went over the building with Kaito must have one of 5 powers
Flight, Regeneration, Teleportation, Shapeshifting, Gravity manipulation
They must also be unexpected to Kaito as someone who would want to kill him.
They must be white with a slender build and short stature.
I will also state the killer is male based on the build and lack of *ahem* assets.
First the people we know of it cannot be:
All the women, Parkman, Mohinder, Bennet, The Haitian, Micah, D.L., Alejandro, Zach, Claude, Hal Sanders, Sylar, and Ando.
And here is a list in no specific order of who it could be and the arguments therein.
1. Nathan
Fits criteria: White, slender, can fly.
Motive: Kaito's romantic involvement with his mother as well as potentially playing part in both his father's and brother's "deaths." Clearly upset, distraught, looking for answers, and has a vengeful personality (Linderman's pot-pie scene).
Reinforcement: Killer seemed to have a drunk gait. Nathan present at both findings of the pictures with the symbol on it.
Argument against: Killer seemed shorter than Nathan by 2-6 inches. Nathan did not know his mother was inside Peter's apartment before walking in. Couldn't have known she'd walk out to find the picture. Of all people this is someone Kaito should be expecting, and he is not a member.
2. Peter
Fits criteria: White, slender, meets multiple power needs as well as time traveling from future.
Motive: Kaito's romantic involvement with his mother as well as potentially playing part in both his father's "death."
Reinforcement: Unexpected by Kaito because most people think he's dead and because he helped Hiro stop the bomb, rather than keep Hiro from helping.
Argument against: Peter is in Ireland at the moment so he'd have to be coming back from the future to do all this... why pick now? Not in Peter's personality to kill someone like that. Peter could have just TKed him over the edge rather than going over with him.
3. Hiro
Fits criteria: White, can teleport.
Motive: Unknown, perhaps he really has been a very bad man, or will become one and Hiro is killing his father so that he will not have to bear the shame of his future actions (it's a Samurai thing).
Reinforcement: VERY unexpected by Kaito but instantly recognizable even in poor lighting by him. Time traveling to "Save the World" is in Hiro's personality to do.
Argument against: Not slender enough. Too many "But whys" and "what ifs." Requires that Hiro kill his own father.
4. West
Fits criteria: White, slender, can fly.
Motive: Unknown
Reinforcement: West is shown in a very similar hooded sweatshirt flying away from Claire in the previous scene. Would be very unexpected.
Argument against: Too many questions. Requires significant speculation. Different shoes than killer scene. Kaito might not know what West looks like much less recognize him instantly.
5. Lyle Bennet
Fits criteria: White, slender, short.
Motive: Possible knowledge of company and his father's plan to bring them down. Their existance threatens his own and his families.
Reinforcement: Would be very unexpected.
Argument against: No confirmed powers. Requires significant speculation. Kaito might not even know what Lyle looks like, much less instantly recognize him.
6. Arthur Petrelli
Fits criteria: White, slender.
Motive: They tried to have him killed, Kaito nailed his wife, and he planned on Peter to blow up the city he loved.
Reinforcement: Would be unexpected because he should be dead. Also someone who may have great power.
Argument against: He is probably very dead. I expect Kaito to say something like "I should have expected it would be you" because of their history. Too tall. No confirmed powers.
7. "Takezo Kensei"
Fits criteria: White, slender, short, can regenerate.
Motive: Unknown
Reinforcement: As someone who read all those stories to Hiro Kaito probably held Kensei with high regard, as a hero his son could admire. This would make him unexpected, perhaps they were once friends. Kensei is rumored to be immortal, allowing him to live hundreds of years because of the power. Killer moves like Kensei does. Very similar build. Photoshopped picture of killer which enhances lighting looks just like Kensei.
Argument against: Requires speculation on longevity.
